3 layers is the screen protector that is made of 3 layers film. The difference between good and poor quality screen protector is by looking at whether it's made 2 or 3 layers. Obviously 2 layers mean cheap poor quality. You peel off the first and third layers which are there to protect the middle second layer. Then apply the second layer on your LCD screen.
